Primary and secondary fuel filter explained

A diesel engine's primary and secondary fuel filter do different jobs. See what each one removes, where it sits, and how to service both correctly.

A diesel engine with two fuel filters uses them for different jobs. The primary fuel filter, usually a fuel water separator, sits before the transfer pump and removes water and coarse dirt. The secondary fuel filter sits after the pump and catches the fine particles that would wear the injection pump and injectors. You need both, and they are not interchangeable. This guide uses two filters from our filters category as examples, the Deutz 04130241 pre-filter and the Fleetguard FF5052 secondary filter, alongside the trailer and truck spare parts we supply.

Primary and secondary fuel filter: the short answer

Donaldson describes the two stages like this (Donaldson on fuel system filters):

  • Primary filter. Also called a fuel filter water separator. It is mounted on the suction side of the fuel pump, so it must have low restriction. It separates water from the fuel and protects the transfer pump. Donaldson gives a typical nominal efficiency of 10 to 30 micron.
  • Secondary filter. Mounted between the transfer pump and the injectors, under much higher pressure. It is the last line of defence for the high-pressure pump and injectors, with a typical nominal efficiency of 4 to 10 micron.

For scale, Donaldson notes that a human hair is typically 50 to 70 micron thick. The secondary filter catches dirt you cannot see.

Why the order matters

Water is easier to remove before the pump. Donaldson's engine liquid filter catalogue explains that on the suction side, water is still in large droplets. Once it passes through the transfer pump, it is broken into small droplets mixed into the fuel, called emulsified water, which is harder to separate (Donaldson engine liquid catalogue, PDF). That is why the water separator goes first.

Water does real damage. A Truck News diesel filtration FAQ explains that free water moving at high speed past polished valve seats and nozzle holes causes wear close to abrasion, and that water, especially with air in it, corrodes finely fitted surfaces (Truck News diesel fuel filtration FAQ). The same FAQ notes that a two-filter system lets the primary catch most of the bulk dirt, so the secondary stays cleaner and lasts longer.

These are typical ranges, not rules. Donaldson's catalogue says ratings vary from system to system, and the engine maker's specification decides what goes on your engine.

Example: Deutz 04130241 pre-filter

The Deutz 04130241 fuel filter is a spin-on pre-filter with water separation for Deutz compact diesel engines. Our part page lists it for the Deutz D2.9 L4, TD 2.9 L4, TCD 2.9 L4 and TCD 3.6 L4. MANN-FILTER lists its equivalent, PL 250, in the prefilter position on the Deutz TD 2.9 L4 and TCD 2.9 L4, with an M16 x 1.5 thread, 93 mm outer diameter and 190 mm height (MANN PL 250 listing).

Example: Fleetguard FF5052 secondary filter

The Fleetguard FF5052 fuel filter is a spin-on secondary filter. Fleetguard's product page lists an M16 x 1.5-6H thread, 116.5 mm length, 76.3 mm largest outer diameter, a 70 mm gasket, a standpipe and cellulose media (Fleetguard FF5052 product page). Our part page lists it for Cummins 6C, 6CT and 6CTA engines, and Fleetguard notes that marine applications should use FF5461 instead.

Both filters have an M16 x 1.5 thread, yet one is 190 mm tall and the other 116.5 mm. As with spin-on oil filters, a matching thread does not mean a matching filter. Never fit a secondary filter in the primary position or the other way round.

Service checks for diesel fuel filters

Follow the engine maker's manual for intervals. These checks apply to most two-filter systems:

  1. Drain the water. Water separator media repels water, which settles to the bottom of the filter. Drain it at the recommended interval if there is a drain valve or plug, as the Truck News FAQ describes.
  2. Change both filters as a set if the manual says so, and never skip the secondary because the primary looks clean.
  3. Match the old number. Read the number on the old filter, then check thread, height, outer diameter and gasket against the new one. Our guide on finding the part number on an old part helps when the label is worn.
  4. Bleed the system. After a change, remove air from the fuel system as the engine manual describes, then check for leaks.
  5. Avoid alcohol-based additives in the fuel water separator circuit. The Truck News FAQ warns they can severely reduce separator performance.

Fuel filters you can order from FDA

These fuel filters have their own pages on our parts index:

For a part not listed, search the number on the parts index.

Before you order

Send us the numbers from both old filters, the engine make, model and serial number, and a photo of the filters on the engine through our quotation page. Tell us which filter sits before the pump and which after. We supply from Balikpapan to fleets and workshops across Indonesia.

Common questions

What is the difference between a primary and secondary fuel filter?

The primary filter sits before the transfer pump and separates water and coarse dirt. The secondary filter sits after the pump and removes the fine particles that would wear the injection pump and injectors. Donaldson gives typical nominal ratings of 10 to 30 micron for primary filters and 4 to 10 micron for secondary filters.

Is a fuel water separator the same as a primary fuel filter?

Usually, yes. Donaldson describes primary fuel filters as fuel filter water separators. They use treated media to separate water, which collects at the bottom and is drained through a drain valve.

Can I fit a secondary fuel filter in place of the primary?

No. Even when the thread matches, the filters differ in size, rating and job. The Deutz 04130241 pre-filter and the Fleetguard FF5052 secondary filter both have an M16 x 1.5 thread, but one is 190 mm tall and the other 116.5 mm. Fit the number the engine maker specifies for each position.

Why does water in diesel fuel matter?

Free water moving at high speed through injection parts causes wear close to abrasion, and water with air in it corrodes finely fitted surfaces. That is why water is removed before the transfer pump, where droplets are still large and easier to separate.
